You shouldn't have your fonts in the Windows/Fonts folder as can slow up your start-up. All you have to do is create a separate folder and keep it in My Documents. Save your fonts to this folder.
When you want to use a font, just make sure you open and minimize it first before opening whatever program you want to use - when you look at the font pull down tab the minimized font will show up there.
